When flushing the engine, I assume you remove the lower hose and let the crap drain out from that point? or is there another drain that works better? Does all the crap drain out of the radiator?

you are correct, remove the lower hose to drain the radiator and engine (and put a garden hose there to back flush the engine and then the radiator, though it is a loose fit)

to drain the heater core directly you can remove those hoses and back flush that too
