Windshield lower seal

Sounds like the seal isn't fully seated in the track. Hate to say it but you may have to remove it from the frame and reinstall.
The "T-strip" should be locked into the channel the entire length of the frame.

Yep, seal isn't in the track.
Alternatively to the rope method, you can push the seal out with a paint stick or one of those plastic interior panel tools, from inside the car.

All was going good, thought the sixth time was the charm. Got it on and all 4 bolts in then noticed part of the seal had popped out, only about 9" but enough. FOUND another way to get the lower bolts lined up. Used the straps at the top of each pillar then to the front end of my Santa Fe, worked like a champ. Also used fender bolts, the ones with the threaded points, only need to expose only half the hole. JUST like Gone With The Wind, tomorrow is another day.
