I have a 3 sync trans. The first gear noise is from strait cut gears, second quiet, forth quiet, but under load in third, quite noisy. Off load, quiet. This does not exactly follow layshaft bearings from what I read. Shifts extremely well. What do you think?

sounds like front layshaft bearings to me.
when rear wears, 1st and second will be noisy as well. 4th is direct so will always be quiet.
could be a couple of other things, but that is my best guess based on your scenario.
